The change for native packages was introduced in devscripts 2.10.19 in March and mentioned on debian-devel (http://lists.debian.org/debian-devel/2008/03/msg00498.html) The current DEP on the handling of NMUs is likely (assuming it's accepted) to lead to changes to the recommended versioning for NMUs of both native and non-native at which point the handling of both types of packages may be reunified.
