Bugs:
15843 pkgdepend can't handle more than one proto area
15886 t_dependencies creates more python files than are needed
Since more than one proto_dir is examined now, I changed how things were
structured a bit. The proto_dir relevant to a file action is now stored
in the action itself like the local path was.
