Hm.  You must have used an old version (prior to build 159) of the
packaging system which doesn't have protections of that built in.  You
should, however, be able to run

    pkg search -l -o pkg.name,group /etc/init.d

to find the list of packages that deliver the directory and what group they
deliver it with.
