I guess something went wrong on the first migration, but there's not
much we can do right now. Try to compare the files and remove the
relevant one. Then everything should be fine.

So I guess the new one (in .local/share) is ok and you should be able to
remove the older one (in .evolution). But that's not a decision
evolution can do.
