between JOSM (or maybe java itself, that is,
some of its GUI components) and window managers?

Can you reproduce it with one of window managers above?
Anything else I could try to pinpoint it down?

It seems unlikely you're using Wayland with the above, but if you do, try X11 that's what KDE uses and I haven't been able to reproduce the issue there.
