With the current versions of GNOME Shell (3.14.2-3) and JOSM
(0.0.svn7643+dfsg1-1) in jessie I cannot reproduce this issue. The
windows stay functional when switching between un-maximized and maximized.
Since this issue also affected other Java applications, I assume the
underlying issue has been fixed in the mean time.
