Currently, LilyPondTool and all other jedit plugins are not in Debian.
I'm considering to add them.
Anyway, first posts in the thread [1] may help: LilyPondTool is not
jack-aware.
AFAIK I'd suggest to file a bug at [2] asking for jack support or at
least for locking audio device only when it plays. At the moment it's
locked when midi player starts and unlocked when jedit is closed.
