If this means you rely on autotools to detect and disable Python modules, then that's a bad approach: The packaging should be reliable enough to compile even when additional packages than those required exist in the build environment.
Or expressed differently: Please ensure that the packaging works reliably not only in an optimized chroot!
Most likely this means explicitly disabling unwanted build routines, in addition to this leaving out the build-dependency required by it.
