the main computer (examples : totem , gnome-boxes) use gtk-dark theme to
create a viewing contrast and a better visual experience.
Shouldn't VLC apply the same rules when run in a Gnome environment ?

I don't think so. VLC just uses Qt4 GUI, and should follow the Qt4 settings.
Use qtconfig if you need to change those.
Maybe qtconfig should automatically pick up GNOME settings in the GNOME DE, but
that's entirely outside the scope of VLC.
