The setting in the preferences is for *new* projects. See
<http://wiki.panotools.org/Hugin_Preferences#Stitching>. Upstream has
made this a little bit clearer in docs now:

"Note that setting Additional arguments here will only effect new
projects, to change enblend and enfuse settings for the current
project use the Hugin Stitcher tab. "
