I would try a Debian provided kernel as a first step.
What happens if you restart chrony when the system is up an running?
Does chrony log something itself?

The journal log from the boot is missing.
Please follow the instructions from [1] to get a debug log from the boot
("If You Can Get a Shell" seems to apply to you).
