Hm, this might actually be a botched usr-merged system:
$ ls -l /usr/bin/systemd-machine-id-setup
-rwxr-xr-x 1 root root 22,592 2018-11-20 18:44
/usr/bin/systemd-machine-id-setup
$ ls -l /bin/systemd-machine-id-setup
-rwxr-xr-x 1 root root 22,696 2018-12-22 15:01 /bin/systemd-machine-id-setup
(Is this even really recoverable at this stage?)
