Possible solution: rename S50hwclock.sh to e.g. S38hwclock.sh in /etc/rcS.d/ directory. Is this possible ?
Please note, that /etc/init.d/hwclock.sh is part of the util-linux package. I had a similiar problem [1] as yours, and as a solution hwclock.sh was moved to S11 in one of the latest util-linux releases [2].
