As the bootclean init script runs at S20 some daemons have already started and written files to /var/run (especially acpid) which potentially causes other things to fail later as suddenly sockets/pidfiles aren't there.

As stated earlier, bootclean is not registered to run at S20, but
called from rcS.d/S36mountall-bootclean.sh and
rcS.d/S46mountnfs-bootclean.sh.  If the system start it at S20, there
is a bug that originates from local configuration.  I saw no reply
about this for the last 8 months, and because of this, I am closing
this bug as invalid.
