Hello! For the record since this we just discussed this and ran into this....
The conflicting files between sysv-rc, file-rc, et.al. can *NOT* be conffiles because of the scheme that was invented to make it possible for eg. file-rc to replace sysv-rc. If for example /etc/init.d/rc is made a conffile, then just specifying a Conflicts will not work properly as the file is not removed when the package is. (As Petter already suggested, moving the files out of /etc is a much better plan.)
