Oh, it seems there is patching of tclConfig.sh.in in place:

I take this as the recommended practise.

Waiting for Sergei's authoritative opinion I dare to give my opinion: I
guess that if ./configure has no arguments that can control the variable
substitution in tclConfig.sh.in that's the right way to do it. Even
though having macros in configure[.ac] setting those symbols values look
like the cleaner way to do it.
