Ok, another lead. Iirc the font settings (in Settings/Appearance) aren't applied directly to xfdesktop fonts. So maybe xfdesktop only picks the fonts from the system (Xsettings or xfconf, I'm not sure) when it starts, and not after (unless you uncheck the *checked* ”use-custom-font” setting). In your case, maybe there's a race condition or something, and when xfdesktop starts the font size is not yet defined and it continue using its default font size instead of your configured font size.
