Ok, so it seems it was indeed the migration issue: a fully opaque panel
in 4.6 was migrated to a fully transparent panel in 4.8. This is fixed
in 4.8 though it needs manual tuning for people which have already
upgraded.

For people looking for the bug, the solution is then to tune the opacity
settings:

* right click on panel
* Panel
* Panel Preferences
* Appearance tab

and tune the “Enter” (panel focused) and “Leave” (panel not focused)
opacity settings.
