Hi,
I had the same issue. Either install the latest scons (0.98.5, I think) 
or if you can't or don't want to do that, open the file "SConstruct" in 
your gazebo directory with a text editor and:
1. look for the two lines mentioning the offending directories (they 
should be among the last lines in the file)
2. put a "#" at the beginning of them to comment them out
3. save, exit and try scons again

What (I think) happens here is this: the aforementioned lines in the 
SConstruct tell scons to copy the directories to the install directory 
(i.e. /usr/local/share/gazebo), but the developers of scons didn't 
foresee that someone would want to copy entire directories, so there's 
an error because Media and worlds *are* directories. They are still 
copied though, but the build process is interrupted, probably prematurely.

If you went the second way (editing the SConstruct) and change the world 
files, you will have to either copy them manually to 
/usr/local/share/gazebo or tell gazebo to use the ones in your compiling 
directory.
