Take a look at Windows. If you are a programmer, maybe you have heard about "agile" methodologies? They say: if something doesn't work well - change it. In this case changing some scripts is natural as leaving workarounds makes systems more complicated, trashed and harder to maintain.
If the file is in *wrong* place - move it and fix scripts. There is quite a chance that some of these scripts dont have hardcoded location and relay on the PATH.
