Yes I think thats exactly the issue, Cygwin builds fine with the same inputs but the sip output files are compatible with the qt4 headers. There's probably a qt4/qt5 switch needed in the configure-ng.py module so it can replicate what the configure.py version would do. Rather than mess around with qt5 in msys2 I'll install qt5 alongside qt4 in cygwin64 and see if that will work for python-qt5.
