It seems autogen.sh doesn't run smoothly on Cygwin. Specifically, it breaks on executing viewer/configure, which for some reason had not been created yet. Had to run autoconf and autoheader manually to get configure and config.h.in created.

P.S. I would write here first if the list server had worked before.

As mentioned in my response to your bug report, if you run autogen.sh
(the proper way to build configure and bootstrap the build environment
for Plucker and most projects pulled directly from CVS),
viewer/config.h.in will be created for you. It doesn't exist in cvs,
because it doesn't have to..
