Right now, the only real advantage that JPluck X (the GUI application) offers over Plucker Desktop is that it can download sites faster because it can use multiple simultaneous connections. One other advantage is that JPluck X can maintain multiple document lists. You could have a list for news sites, a list for e-books, etc. You can also easily cut/copy/paste documents between document lists. Cookie support (available in beta 3) is also an advantage. The Python spider does not support cookies(but you could also use Sitescooper for this). Finally, Plucklets (also available in beta 3) can transform pages during conversion. A good example is a page with a table-based layout where you extract only the table cells of interest. Another example is an ad-blocking Plucklet that strips away advertising links and images. The disadvantage of JPluck is that, right now, it is not yet fully developed. However, I hope to make great strides with beta 3. Also, JPluck requires Java 1.4, which you must download and install separately (but only once).
