Start xev from an xterm or other terminal emulator. Position the mouse pointer in the small window that xev generates. Middle-click. You should see a ButtonPress event of button 2, then a ButtonRelease event of button 2. If you don't, what do you see? Individual applications can do what they want when they receive a button 2 event, though the default is "paste selection". konsole can be set to middle-click "paste clipboard" instead if you want.

Which WM/DE are you using? Have you re-mapped the default mouse settings? I thought that Unity or some other less useful DEs disabled button 2 text pasting to be "friendly".
