Which distro are you using? ubuntu has the "dircolors" command that will output your color settings, and then you override them by setting LS_COLORS in your .bash_profile (or .bashrc in some cases).
Redhat derivatives have /etc/DIR_COLORS that you can copy to ~/.dir_colors and let you set them there.
