the way i do it, you need 2 things: 
a) a kernel able to do acpi, and cpu frequency scaling.
b) some utility to monitor the temperature. i use gkrellm, which has a
temperature monitor built in. there's some place where you can modify
the way your fan works too, but i dont remember right now, and i'm not
at my home machine. my laptop switches fan speeds at approximately 55
degrees and 65 degrees. (if i remember correctly). also, if you use a
wm style window manager, look at www.dockapps.org. lots of stuff there
which could help. gnome/kde may have applets to do the job too, but i
dont know.
