The file (or files) may have been installed as a library of some sort in 
another directory tree.  Did you search the whole filesystem?  Did you 
do slocate or something similar to find the file?

I would not recommend copying the php.ini unless you are sure that the 
two systems used the same locations to install php and its modules. 

Could you include the code snippet that was specified in the error (the 
offending line number)?  Also the apache settings for that website.
