You'll probably get this kind of warning whenever the archive updates its package pool, therefore repopulating the Packages and Sources files if necessary. From what I could tell, since you are using Edgy Eft, this is probably occuring in preparation for a Stable Release Update (SRU.) Users of the Feisty Fawn (7.04) development branch will get these warnings more often, especially if they're updating their package lists often to keep up with the bleeding edge.
