I'll take a stab and guess that I understand exactly what you are 
saying, which actually I don't, but ...
    My experience with KVM's and Linux (and Windows for that matter) has 
suggested that if the monitor (and sometimes the mouse/touchpad) have 
been configured without the switch (and extra cable length) in between, 
it/they may need to be re-configured.  I have also found the to 
sometimes be true with just cable extensions (that is longer cables but 
without the KVM switch).  With KVM's, I hadn't noticed any difference 
between manual and sofware switches, as far as this particular problem 
is concerned.
