I recommend kdenlive . It even opens up MKVs directly (I make anime music videos as a hobby, and most recent releases, i.e, fansubs, are compressed using mkv.)
MKVs are a PITB for every othe windows-based system I have ever run; the Adobe suite, VirtualDub, you name it. kdenlive is a dream for this. You just drag 'n' drop, and you can start splicing. Same goes for mp4s.
