Are you sure they vanished. I use Xfce, on another, superior distro =;-) and sometimes while scrolling with the mouse wheel end up flipping to another virtual desktop. Or, when they vanished, did the screen go blank/black for a second? X could have restarted. This could be the case if security updates were applied in the background (apt-get of whatever you kids are using these days).
