Setup your mail system so it starts using maidirs from now on. then use
formail to split up your exisitng inbox/mailboxes and pass them thru
procmail so it gets delivered to your new maildirs.
ex: cat mbox | formail +1 -ds procmail
Do this for all your mailboxes.
