I'm not too sure what you mean by "cluster sub-allocation", especially
since none of the popular Linux filesystems (ext2, ext3, ReiserFS, XFS,
JFS) are cluster-based.

Attempting to qualify disk usage using Samba adds a possible layer of
incompatibility or misreporting. Why don't you compare the results of
du(1) and df(1) instead? du will report the size of the file(s), while df
will report the used and available space on the filesystem.

If you're interested in saving space for a filesystem with a lot of small
files, you may want to consider ReiserFS. There is an initial overhead for
the journal (30MB, I think), but with tail packing you reduce "wasted"
space significantly.
