The first tasks I had on hand when I shifted from our Windows NT "server" to GNU/Linux was to migrate the MDaemon setup. I had nowhere near as many active accounts as you do, and that was a few years ago, so I do not know how much of a help I can still be. However our archives have some stuff that may interest you. I'm curious, though: do your users not download and delete their mail? I have never tried converting MDaemon's mail format to UNIX mbox or Maildir.
