It most likely is running at full speed. Your switch needs to be fast enough to handle full traffic, and it probably is.
Find a file that's in the 20-50MB range, make sure that the sending machine has enough memory to cache the entire file. ftp to the other machine and send the file 3 or 4 times. The whole thing should be pulling from cache by then. Due to overhead, a 100Mbs card will have an effective throughput of about 11.5MB/sec. Note that if you use scp or any kind of encryption, your processor will be the bottleneck unless it's in the 2GHz or higher range.
