in GTK and Qt widget focus (and the text area is a widget) is very customizable, its possible that something got missed since, as Rich mentioned there is a more typical way to create a reply. But it sounds like a PITA so if you can reproduce it you should bring it up on the thunderbird forum and/or bug tracker. You shouldn't have to work around an obvious and easily fixed bug.
