You're making the assumption that the user has defined his preference somewhere in a location that is accessible. What about users who are not using integrated desktops? If your application is cool, they might like to use it, but without all the extras that come with a full-on desktop they may have no way of expressing that preference if you don't have a way for them to do so in your application.
