OK, setting the SlimServer music folder attribute to blank, then forcing a complete rescan of the library (my turning of slimserver, clearing out the DB, and restarting Slim just to be sure...!), seemed to fix this. I then added the music folder path back in. Slim did a further rescan, but kept all the mixables intact, and didn't duplicate the tracks.
The reason I like to have the music library path set in Slim is so that when browsing my folder, you are constrained to the folder specified. If you don't set that attribute, then if you browse by folder, you get to view the whole file system (at least on Windows you do). I'm running SlimServer Version: 6.3.1 - 8278 - Windows XP - EN - cp125 by the way.
