I wonder if attaching the drive to the Windows machine for scanning would work differently. On my system I have a second drive which I attach to my Windows laptop to perform the MusicIP scan then copy them over the network to the drive on the Pi. I would try connecting the drive to the Windows machine for scanning then move it back to the Pi.
