The Custom Browse menus can be configured to only show information from a specific library defined in the Multi Library plugin. In fact, this is the case for the menus you select in the Multi Library library configuration window. In the Custom Browse web interface inside the "Enable/disable menus" link, you can also disable most of the standard SlimServer menus. For searching there is no similar option available though, so if you like the "perfect" solution you will need two SlimServers.
