Mattias, I'm using 6.5.4 and 4.1.3 and it works as you want it to, I have one SB3 with IR Blaster enabled and another SB3 with it disabled and using the headphone output to feed a set of powered speakers.
By default it didn't enable the second SB though I admit I did get confused when I first installed it and ended up enabling it from the SB itself.
