If you press the test buttons in the configuration screen and the amp responds perfectly every time then the most likely reason is that the infrared receiver on the amp is becoming confused by seeing two infrared signals simultaneously, that from the SB remote and that from the IR Blaster. Two signals interfering with each other and the amp just ignores it.
A quick test would be to cover the amp IR-Receiver, with IR Blaster attached so it can't see the SB remote signal and then see if it works. If it doesn't then there may be some inaccuracies in what the IR-Blaster is using.
