You will find a global option that indicates if the selected replacements should affect the Controller interface and at the bottom you have the "Select replacements of standard SqueezeCenter menus" where you select which standard menus to replace/disable.
This is only available in the latest version of Custom Browse, so if you are running an old version you will have to upgrade. The problem is probably that the QNAP is just to slow hardware or has to little memory.
