If the installation works correctly it should overwrite everything in Slim/Plugin, which I believe it does. It works with svn since svn doesn't overwrite files, instead it merges the local changes with the updated central changes.
As you probably know it can't be installed in the third party "Plugins" folder, it only works when installed in "Slim/Plugin" because the scanner currently has a hardcoded dependency to Slim/Plugin/MusicMagic.
