Menus which are stored in the directory configured in "SqueezeCenter Settings/Custom Browse" are not considered built-in. The recommendation is that you point directory parameters in "SqueezeCenter Settings/Custom Browse" to empty directories and store all modified and new menu configurations there and don't modify the menu files under the plugin installation. This will also make sure that you can safely remove everything under the plugin installation when you want to upgrade to a new plugin version.
