Restart SqueezeCenter and if that doesn't work perform a rescan. Custom Browse, Custom Scan and Custom Skip doesn't affect the MusicIP functionality besides from the Custom Browse menus, so if you have completely removed these plugin directories a SqueezeCenter restart should be enough.
