The probable cause is that this is a permission issue, Custom Browse stores it files in the "Browse configuration directory" which you have specified in the Custom Browse settings page. By default I think this will be set to the same directory as the main SqueezeCenter playlist directory.
Make sure the user that runs the SqueezeCenter process have write permission to the above mentioned directory. If that's not the problem, enable debug logging of "plugin.custombrowse" in SqueezeCenter Settings/Advanced/Logging and post the log after you've tried to save it.
