No - wave input takes the PCM data stream that is being directed towards your sound card. If yo are using the default settings the PCM is compressed using FLAC and the Flac stream is decompressed and converted to audio by the player. So the audio stream from PC to SB is bit identical.
There is no loss in quality if you are using WAVIN to Flac.
