Try to enable "info" level debugging of "plugin.customscan" in SqueezeCenter Settings/Advanced/Logging and post the log after you've entered a folder that took long time.
If SqueezeCenter generates rescan events when you browse new folders this will trigger a full Custom Scan rescan operation.
