You can enable logging on plugin.multilibrary if you like to see the SQL statements that executes to create the virtual library. If you are using Windows shortcuts and folder based definition of libraries something might have changed regarding this in the Squeezebox Server scanner, you can take a look at the urls in the database with a SQL tool or the Database Query plugin.
